Design Notes
During the detailed analysis of the differentially expressed genes (DEGs) in Synechocystis sp. grown under pH 11 conditions, several design considerations needed to be addressed to ensure the validity and applicability of the findings.
1. Statistical Significance and Data Quality: Ensuring robust statistical analysis was crucial to accurately identify significant DEGs. We had to carefully set thresholds for fold change (|fold change| ≥ 2) and p-values (< 0.05) to capture biologically meaningful changes in gene expression while avoiding false positives. Additionally, replicates and proper control conditions (pH 7.5) were essential to minimize noise and ensure reliable data for downstream analysis.
